My Tundra came with the plastic bed liner. I want to remove the plastic liner and have the bed sprayed (Line-X).

My question is... The front bed rail does not have the plastic cover across like the bed side rails and the tailgate, I am not sure how that is going to affect water leaking in when I put the cap/topper back on. I don't want to use an adhesive foam to compensate for the difference, as I do not want to have the Cap on full time.

Any modifications or suggestions would be appreciated.

EPDM weatherstrip. Like the stick on ones that come with a tonneau for that front rail. They come in different sizes and shapes. Cut it to fit and then glue it on that rail. That's what they did to seal between my Linex and Bakflip. It really doesn't get in the way of anything. If you really don't want it on the bed try putting it on the cap. Look at the front of the cap too. If there is already some sort of rubber flashing or seal on it it may be fine without adding anything.
