As rmjdrift says above, aftermarket headers usually improve the flow of exhaust gases by opening up the diameter of the pipe and allowing a greater volume to flow.
They also help increase the efficiency and performance of the engine by "tuning" the exhaust. This is done by matching individual pipe lengths to the firing sequence of the engine, which times the exhaust pulses so they don't collide with each other as they're trying to escape.
This timing means one cylinder doesn't need to work harder than another during it's exhaust stroke.
