I had same issue.

I'm a mechanic and I noticed the problem on my Truck. I have the CrewMax and I decided to climb under and see. I did notice that it's a two piece driveshaft with a carrier bearing. This may only be on the Crewmax because of the wheelbase....but i'm not sure positively. I noticed the two driveshafts were not in-line with each other. The reason I checked is because I noticed a hard shift early in the morning and when the transmition decides to shift or downshift. This is not in all gears only the first three that i noticed. I loosened the two bolts holding the carrier bearing to the body and aligned the two driveshafts by eye. The hard shifting went away. So I then properly aligned the driveshaft by measuring and the hard shifting is alot less. The other thing I noticed was the truck under a load causes the rear to have what they call "Axle wrap" this can be solved with better leaf springs, or airbags, or leaf helpers. The only draw back to doing this is you may amplify the bed bounce.....won't know till someone tries. I heard "Deaver" Makes the best leaf springs they will also custom make them...I may try it soon.
